Egan, S. K., & Perry, D. G. (2001). Gender identity: A multidimensional analysis with implications for psychosocial adjustment. Developmental Psychology, 37(4), 451-463. (Link is to the abstract. You may be able to obtain this article for free elsewhere.)
"Between the (Gender) Lines: the Science of Transgender Identity." An editorial by Harvard University. The studies referenced in this article include:
A twin study from 2013.
A study from 2009 about how gender identity appears to correlate with certain structures in the brain.
An additional study about the relationship between brain structure and gender identity in transwomen, from 2010.
US. Transgender Survey Report, 2015, detailing the experiences of transgender people. (The article referenced the 2012 version.)
Statistics on intersex conditions, including ambiguous genitalia.

"Psychiatric comorbidity among patients with gender identity disorder." A 2010 study of people with gender identity disorder (now known as gender dysphoria), in Japan. The study concluded that gender dysphoria is not comorbid with any mental illnesses and is a totally separate condition.
